I've also had the same issue with the #5 bus. It is directly related to OneBusAway and there ought to be a simple technical fix to mark the time the bus LEAVES a location vs. when it ARRIVES.
Bert Sacks's solution never occurred to me. Seems odd that the time the bus arrived at the end of the line matters at all.
I've once almost decided not to try to catch a bus that OneBusAway told me had left 3 minutes early from up the road at it's time check. But when I ran out to the stop and had to wait a few minutes, I realized that the bus had only ARRIVED early. The driver did what was required and waited at the time check until it was time to leave. This kind of false reporting limits the REAL usefulness of OneBusAway -- which I am very glad does exist and would like to see it improve even more!
